Evolutionary Identifications of Functional Modules in Yeast Protein Interaction Network

چکیده
Comprehensive data of protein interactions are suitable for large-scale identifications of functional units such as protein complexes and pathways. There have been the preceding studies to identify the functional units mainly by graph approaches and by co-expression. In this poster presentation, we propose the evolutionary approaches to identify the functional units in yeast protein interaction network [1]. By inferring the evolutionary birth periods of yeast proteins based on phylogenetic profile [2], we showed that hub proteins are entirely evolutionary new and suggested that protein interaction network evolved by modules that form the functional unit. It is consistent with the previous suggestion from the facts that two proteins tend to interact with each other if they are in the same or similar evolutionary categories [4]. Based on these insights, we attempted to show a possibility of the evolutionary approaches to identify the functional units in yeast protein interaction network mainly by examining the evolutionary organization of protein complexes and by examining the gene co-expressions as described below.

Modularity in the evolution of yeast protein interaction network
Protein interaction networks are known to exhibit remarkable structures: scale-free and small-world and modular structures. To explain the evolutionary processes of protein interaction networks possessing scale-free and small-world structures, preferential attachment and duplication-divergence models have been proposed as mathematical models. Protein interaction networks are also known to exhib...

To understand life as biological system, evolutionary understanding is indispensable. Protein interactions data are rapidly accumulating and are suitable for system-level evolutionary analysis. We have analyzed yeast protein interaction network by both mathematical and biological approaches. In this poster presentation, we inferred the evolutionary birth periods of yeast proteins by reconstruct...
متن کاملIn Search of the Biological Significance of Modular Structures in Protein Networks
Many complex networks such as computer and social networks exhibit modular structures, where links between nodes are much denser within modules than between modules. It is widely believed that cellular networks are also modular, reflecting the relative independence and coherence of different functional units in a cell. While many authors have claimed that observations from the yeast protein-pro...
متن کاملDetecting functional modules in the yeast protein-protein interaction network
MOTIVATION Identification of functional modules in protein interaction networks is a first step in understanding the organization and dynamics of cell functions. To ensure that the identified modules are biologically meaningful, network-partitioning algorithms should take into account not only topological features but also functional relationships, and identified modules should be rigorously va...
متن کاملA Multilevel Approach to Identify Functional Modules in a Yeast Protein-Protein Interaction Network
Identifying functional modules is believed to reveal most cellular processes. There have been many computational approaches to investigate the underlying biological structures [9, 4, 10, 6]. A spectral clustering method plays a critical role identifying functional modules in a yeast protein-protein network in [6, 4]. We present an unweighted-graph version of a multilevel spectral algorithm whic...
